It's understandable that the drives would be much louder than normal, it IS a RAID 0 array of WD Raptors. The Eheim pump that I have is really nice, but for this next case I might use an Iwaki/Eheim combo.

All of the cooling in the isolation chamber will be done with water. I'm thinking that a single waterblock sandwiched between the bottoms of two drives woudl work nicely.

This HDD chamber will probably end up to be a normal sound isolation chamber. I doubt I'll use such noisy drives again, there are so many better alternatives that are almost as fast. The vacuum chamber would probably be too much of a hassle because I'd have to evacuate it every time I want to get to the hard disks.

Have you considered the retail HD waterblocks? looks like they offer more surface area than just a single waterblock would.

That's exactly what I was thinking of before I even saw they already made it. Even one waterblock for two drives is probably overkill, but that's the way it'll be.

I know, I know. The spelling of reservoir just doesn't agree with me for some reason, probably because everyone pronounces it "reser-vore." It's least of my worries as long as resivor doesn't already belong to another word.
